We had this problem until I took the time to fix the mast so the deck tape would seal properly. Using epoxy filler I created a smooth band about two inches wide around the mast a few inches above the deck. Our mast is "in-mast" furling, so the back of the mast had a large opening that needed to be filled. When complete, we used self-amalgamating tape to seal between the deck and the mast and finished off the top of the wrap with electricians tape. We cover it with a canvas boot cover to keep the sun off and it has been good for the past 5 to 6 years.

On our Hylas 49 the mast is sealed using the Spartite Mast Sealing System.  It does not leak even after having the mast out twice.

Our H46 #40 continues to have a leaking mast boot. Two years ago I re-bed the metal mast collar. I have just changed the mast boot tape (the 3" wide Johnson uber stretchy product) and the mast collar / boot continues to leak. I am at a dock and the heavy rain was from the stern, so I would expect some water ingress due to the mainsail slot. But enough water is getting in to splash up on the woodwork inside the mast compartment.
I am curious to know how others have resolved this - I am soon going in to have the mast pulled out and replace the standing rigging and would like to take that opportunity to fix this once and for all.
