We found a couple of possible causes for the knocking sound on our 44. The engine was out of alignment and we had a slight bend in the shaft. Waiting on the new shaft, assembly, alignment and launch for confirmation.

Hi Joel, no resolution yet, still waiting on haul out. Going to check alignment and shaft condition. I'll let you know what transpires.

John... if you have a folding prop, also check the opening (and the nylon inserts when you haul)... I've had a blade jam (not open fully, maybe 80-90%), prop is out of balance - and you may get a similar thumping.

Look for a loose zinc too.

The motor mounts and cutless bearing have been cleared as suspects.  I'll try the gopro, thanks for the input Joel.

Cutlass bearing would be my first suspect.

Bent shaft or prop is possible, as are bad motor mounts.

If you have a GoPro attach it to a boat hook, tie the boat securely to a pier, engage the motor and film the running gear.

We recently purchased a 1991 Hylas 44, hull # 78 and had the shaft seal replaced with a Tides Marine SureSeal. We hadn't noticed a knocking sound coming from under the aft cabin on the sea trial but it is very noticeable now above 2000 rpm. The boat yard says it could be due to the lesser support of the new type of shaft seal and the very long shaft on the 44's and a possible bent shaft. Any words of wisdom would be very much appreciated.
